#はじめに
Sketchupという3Dモデル作りが可能なソフトウエアがあります。タンパク質の立体構造データをもとに、3Dモデルを作ろうと思いましたが、APIがRubyなのです。Rubyを使って数年前にモデルを作って遊んだことが1回あるだけで、文法などなにもかもすっかり忘れてしまった状態です。調べたことをここで記述しながら、作成していきたいと思います。
タンパク質の構造データはPDBフォーマットものもを使用しました。具体的には、コロナウィルスのキャプシドタンパク質です。こちらも初めてフォーマットを見ました。
次に思い立った時に、この記事さえ見れば「rubyでSketchup」がまたできるように、個人用の備忘録として記述しますが、ご意見、コメントなどいただけますと幸いです。

長いので記事の最後に掲示します。
- 行の先頭に、その行がなんのデータであるかを示す文字列がある。
- ポリマー(ここではアミノ酸のポリマー = タンパク質)が複数ある場合は、それらを区別するために名前が振られている。データではAとB。
- ATOMで始まる行に、各原子の座標データがある。
- HETATMで始まる行には、「ポリマーに含まれない原子」のデータがある。3つ目のフィールドに「O」、4つ目のフィールドに「HOH」とあるので、これは水分子。

3つ目のフィールドは何でしょうか?NとかCとかOは良いとしてCAとかCBとかCGは何でしょうか?調べてみるとAはアルファ、Bはベータ、Gはガンマ、Dはデルタでした。要はアミノ酸の炭素に割り振られた記号ですね。
まずは、主鎖のみを描画したいと思いますので、N、CA、Cの座標を順番に繋いでいけば良いですね。
7、8、9番目のフィールドが座標で、単位はオングストロームです。

まずは、ファイルを読み込みます。全部読み込んで変数にしまいます。

ストランドが変わったタイミングで、配列pointsを新たに作成して、これを管理用配列strandsに入れています。配列pointsにpushしているのは、x,y,z座標を指定して作ったGeom::Point3dですが、これはRubyオブジェクトでしょうか?Geomがライブラリ、Point3dはクラスだと思いますが、よくわかりません。SketchUpのRubyコンソールからは、Geomをimportとかせずとも使えるようです。

先頭に、何やら加えています。チュートリアル通りです。
察するに、Sketchupのコンソールから実行すると、現在のactive_model(描画対象?)を取得し、それに含まれるentityを含んだ配列を得ているのだと思います。
コードの最後の方で、entitiesに、ストランド情報を追加しています。

コードをコピーして、rubyコンソールにペーストして実行しました。
描画できました。回転させたりして遊べます。
#今後の課題
今日はとりあえずこれで満足として、以下は今後の課題としたいとおもいます。
- ストランドを色で分けたいが、edgeでは色を塗れない。edgeの先頭に円を描いて、edgeにそってフォローミーツールを使えば良いか?
- アミノ酸側鎖を描画したい。プロリンとかヒスチジンとか、環状構造を含む奴は丁寧に処理する必要がありそう。
- タンパク質表面を描画したい。
#終わりに
久しぶりにSketchUpを使いました。オンラインの無償版ではRubyが使えないようでしたので、version 8.0を使用しました。
タンパク質だけでなくDNAとか、いろいろな構造がPDB形式で得られるようです。つまりいろいろな生体分子をSketchUpの世界に持ってくることができるようになりました。立体構造用のツールはたくさんあるようですが、SketchUpの方がより細かく解析したり、好きに色をつけたりできるのではないかと思います。

窒素原子が抜けてました。コードは修正してありますが絵はそのままです。
