以下の説明を読む限りはプライベートフォルダーへのアクセスを妨げる設定はなさそうですね。

You can use permission set to give report create/edit permission. Use the same permission set to give report folder view access. Private folder can't be disbaled or there is no any kind of permission which prevents adding report in private folder. You have to train users to not to add project report in their private folder.

レポート自体の作成を止めるしかないと回答されています。

the Create and Customize Reports automatically gives access to private folder and this cannot be removed. You need “Create and Customize Reports” to allow them to create, edit reports. This is done through permission set. Give them access to the folder with Edit access not Manage access as manage access allows them to delete the folder. Edit access will allow them to save the report in the shared folder. レポートタイプの WITH 関係または WITHOUT 関係で定義したオブジェクトの項目の絞り込み間に OR 条件を使用することはできません。その代わりに、AND 条件を使用してください。
