npmのバージョンごとにpackage-lock.jsonのlockfileVersionはアップデートされていきます。
最新版が望ましいですが
後方互換性の問題と、差分が多すぎると面倒なこともあるでしょう。
npmならNPM_CONFIG_LOCKFILE_VERSION環境変数を指定するか、
npm install --lockfile-version=3といった形でオプションを設定すれば楽です
