結論

以下を書き換えるだけです。サイズは172x30ピクセルで、透過PNG対応とのこと。

/usr/share/pve-manager/images/proxmox_logo.png

動作確認

背景は透過のほうがデザイン的に良いかもしれません。

VMのブートスプラッシュは容易に変更できないようです。
