「/etc/my.cnf」を、変にいじりませんでしたか？
こんな感じのしませんでした？
sudo vim /etc/my.cnf
これのせい（というか自分のせい）でしばらくMySQLにログインできませんでした。
ファイル内に書いた一部が使えなかったみたいです。
