Could be a batch size issue, but is this with Customizable Rollups enabled?

NPSP has a feature for mapping fields from Recurring Donations to Opportunities when they're created, and it sounds like your mapping is incorrect.

Go to NPSP Settings > Recurring Donations > Recurring Donation Custom Field Mappings - do you have a mapping listed there?
