rbenvは0.4.0からfishに対応しています。homebrew で入れている場合は下記を実行してみてください。
brew upgrade rbenv
あとは ~/.config/fish/config.fish に
rbenv init - | source
を追加すれば動きます。
なお、oh-my-fishを使っている場合は、
omf install rbenv
で、上のコマンドが勝手にセットアップしてくれます。
